What does the day look like?
Around 60% of the working day is spent on data processing and quality control: monitoring demultiplexing via bcl2fastq or bcl-convert, checking Phred scores, adaptor contamination, and base duplication in FastQC and MultiQC, running alignment pipelines like BWA-MEM, STAR, Bowtie2, and calling variants using GATK HaplotypeCaller or samtools/bcftools. Another 20% goes to managing scratch versus archive storage on HPC clusters or AWS S3 buckets and delivering files through Globus, SFTP, or LIMS. Troubleshooting crashed Nextflow or Snakemake runs, managing Conda, Docker, or Singularity containers, and tweaking Python and Bash scripts takes 15%. Only 5% involves the romanticized work of cancer mutation screening or major biological discovery.
The work is performed entirely in a Linux CLI via SSH. Standard hours are 37 to 40 hours per week, Monday through Friday, 09:00 to 17:00. Regular night shifts do not exist, though clinical sequencing cores may require scheduled on-call monitoring over weekends when sequencers finish off-hours.
