What does the day look like?
As a genomics lead your day centers on sequencing plans, lab capacity and analysis pipelines. You schedule work for Illumina NovaSeq X, Oxford Nanopore PromethION and PacBio Revio instruments, run Nextflow, Snakemake, Docker and Singularity environments on AWS EC2/S3/Batch or on a Slurm HPC cluster, and standardize variant calling with BWA-MEM2, GATK, DeepVariant, bcftools, Ensembl VEP and ANNOVAR. You align results with ISO 15189, CAP/CLIA requirements and ACMG/AMP guidelines, manage a team of 4 to 12 computational biologists and technicians, and review reports and curations.
About 20% of the day is discovery analysis, 45% is management, budgets, vendor talks, grants and meetings, and 35% is code review, pipeline failures and AWS costs. Work is 40 to 45 hours per week, usually business hours. There are no overnight hospital shifts, with weekend on-call only when a clinical pipeline or large batch run fails.
