What does the day look like?
35% of your day is NGS pipeline work in Nextflow (nf-core standards), Snakemake or Cromwell/WDL: you connect BWA-MEM, Bowtie2, GATK (HaplotypeCaller), samtools, bcftools and deepvariant into containers. 25% is Docker and Singularity, compute on AWS (AWS Batch, AWS HealthOmics, Amazon EC2, Amazon S3, AWS Step Functions) or Google Cloud Platform (Cloud Life Sciences, Google Batch, Google Kubernetes Engine), with CI/CD in GitHub Actions or GitLab CI. 20% is SLOs and monitoring in Prometheus, Grafana and AWS CloudWatch: clinical turnaround under 24 hours, job failure rates below 0.1%. 15% is work with biologists and clinical directors, 5% is standups and on-call.
You work 40 hours per week, Monday to Friday. The glamorous part — discovering new cures — is 10% of the day, the other 90% is debugging bash scripts, parsing corrupted FASTQ/VCF files, fixing AWS out-of-memory errors, cutting storage costs and writing tests. Clinical labs keep 24/7 turnaround commitments, so you join a rotating on-call shift for pipeline outages during high-throughput runs.
